The East End Seaport and Marine Foundation, founded in 1990, is an organization dedicated to educate the public about the rich maritime history of Eastern Long Island. The Maritime Museum, housed in a restored LIRR station, has exhibits ranging from aquarium tanks filled with local marine wildlife, to collections of lighthouse artifacts, historic fishing equipment, antique ship-building tools, ship models, and photography exhibits.
The Foundation sponsors the Greenport Maritime Festival in September, which features whaleboat races, wooden boat regatta, clam chowder contests, clam opening contests, Air Force and Coast Guard rescue demonstrations, music, and food.

The Railroad Museum of Long Island operates two locations in Greenport and Riverhead. The Greenport site features displays at the Railway Freight Station, a locomotive turntable built in 1895, and a snowplow nicknamed "JAWS", dated 1907, is on a display track in front of the museum.

The Stirling Historical Sociey aims to keep Greenport's history alive for both local and seasonal visitors to enjoy. The Margaret E. Ireland House, home of the Society, was built c.1831.
